Okay, I have made a change. The Bemani sections will remain as the beatnation theme only if you have your settings set to use the default themes. If you manually select a theme, they will not change from your theme.
Does this work for everyone?

I'm confused, what exactly is this asking? Does the skin change with the boards or something? While I admit this is a cool idea, I'd much prefer staring at the beatnation artists given the choice, haha.

Okay, I'll try to explain this a bit more clearly.
At present the board default theme is set to BeForU Neo Gen on everything but the BEAT section, where the theme automatically changes to the Beatnation theme.
This can be changed by selecting a theme of your choice in your board options. If you choose your own theme instead of just using the board defaults, the theme will not change from your chosen one.
So yes, if you use the default settings the skin does change with the board, but you still have the freedom to stop it from doing so.
